Lazar Samardzic converted a penalty to pull the Bergamo side level after Christos Tzolis had put the visitors in front, and Mario Pasalic grabbed a winner in the closing stages.
Italian champions Napoli are set to entertain Sporting Lisbona in the competition later on Wednesday, while Juventus visit Villarreal.
